My front windows roll up too high,especially the driver's side where it is about 3mm above the height of the fixed panel and just catches the roof.

I am guessing there are some kind of stops in the mechansim, anybody investigated this?

A common problem on MX5's. With the door panels removed you will see 2 nuts over slottted holes in the top rail of the door. Slacken these off a little and push the glass down to the correct level then re-tighten the nuts.
